Recently replaced the clutch plates and springs on my 400 four and gave it a little test in the back garden and a knock that wasnt there has appeared and sounds like it is coming from the bottom of the engine. After some googling it seems like it might be a lose/worn primary chain. Other sugestions have been a carb issue but I got those sonic cleaned and set up with new kits in them and its running on all cylinders.

No idea from watching / listening to the video.....have heard a lot, lot worse than that though in real life, ie, not on a video. What makes you think it's primary chain? Cleaning carbs and fitting new kits does not aid in anyway the the actual critical functioning or set up of the carbs. That's done by syncing them all and fine adjustments of air / mixture ratios.
Edit...it could just be a clutch basket rattle, which is very common on these bikes.

It seems to be as loud on either side of the engine so that made me think it was the primary chain. I read on another post about out of sync carbs causing an issue but they were all set up correctly when I got them rebuilt. Clutch rattle might be a possibility as I put new plates and springs in, I will have to see if anything changes when I get it fully on the road.
