If standard bore is exactly 51mm and your measurements are accurate you are 0.14mm(5.6 Thou) worn on a 0.5mm oversize bore

If the top of the valve stem is "Mushroomed" through use you will need to carefully grind off the mushroom to get the valve out and if that is the case I would replace the valves

All rims have a "kick" where the rim is welded but if it is in good order the tyre should not kick

You have just used an old worn ring to measure a bore THAT DON'T WORK, you need to use an internal micrometer or a cylinder bore gauge

Basically take a long rod and push the internal spacer sideways to get the drift onto the inner bearing race and hit the end hard with a large hammer. As you are knocking on the inner race to move the outer race you should ALWAYS replace not re-grease. They are a standard bearing  that should be available from any local supplier or online bike shop but do check the Honda price as way back when it was cheaper to buy Honda at 25% discount than aftermarket with a 75% discount

I think it was the detent/neutral thing in that bulletin mate. Personal opinion is that the needle bearing is OK till raced

I got some washers but not the screw, it should be a standard thread so try getting some allen bolts from a fastener supplier

The earth on the reg/rec needs to be excellent as does the sensed voltage (normally black wire) need to be the same as battery

only three possible reasons
(1) wheel spacers in wrong positions
(2) bent frame
(3) wheel(s) built wrong

On the 550 only one selector is on the drum the other two pivot on a seperate shaft with pegs locating in the drum grooves, again in the manual
