I recently bought a silencer and  gasket from DS and had the same problem. I used coarse sandpaper to reduce the outside diameter of the gasket until it was a snug fit inside the silencer. This means the walls of the gasket are quite thin but it did work after a couple of hours of rubbing. It now works a treat, there is a slight leak of condensation from the joint when cold which I am advised is not a bad thing as it drains the silencer, the joint does not blow however.

I had something similar when I first rebuild mine, before you start stripping the carbs and inlet rubbers, check the basics. I found that when hot my carbs were not closing fully on releasing the throttle. I had oiled my cables which made them sluggish. In the end I bought new cables making sure they were tensioned correctly. Also the adjuster for the idle stop screw ( not the big idle screw but the choke stop screw, hope that makes sense) There is still is a slight difference between cold / warm idle and hot idle. I think you really need that throttle return cable for safety reasons, there are four carbs if one should stick you would be in trouble, this strong spring ensures the engine returns to the correct idle speed when snapped closed,  the old cables ( 40 years old) on my bike would occasionally leave the engine running slightly faster than the 1200 rpm recommended.

So I bought a new silencer from DS which is great. I notice that I have a slight leak of water ( noticeable when running from cold) from the connection to the header box. It didn't happen with the original Honda silencer. It doesn't appear to be blowing from the joint. I fitted new bracket and seal which required work to get it to fit into the silencer.   Should I ignore it or bodge it ?

I take it that you have examined the clutch basket and springs, on my rebuild there was deep grooves in the fingers of the clutch basket that made the action difficult, I obtained a used replacement that has helped. Assuming all adjustments are correct, have you got the correct springs, have you measured them. Also, I route the cable through an eyelett as per the routing guide it didn't have one when I bought the bike.

There are products that will soften the rubbers long enough for you to fit them. Over time they will harden again this is normal due to age. I tried various potions: wintergreen and IPA worked but the smell lingers. Have a look on You tube. Just make sure your carbs a well sorted before re-fitting them

If you soak them in hot water they should become soft if they dont then.....

I had the same experience,  so last time I had the carbs off I fitted the airbox correctly to the carbswhile off the bike. Getting the assembly back on was an absolute pain but I did mange it. I wouldn't like to do this often as I'm sure it would damage the cylinder head rubbers as you have to force the assembly in place from the right side of the bike. Good luck.

The hole is in the silencer a couple of inches from where it enters the splitter box, there doesn't appear to be any blowing from it when engine is running.

My bike is fitted with an original exhaust system the chrome is very good. However I have noticed a small hole underneath water comes out during idling. Does anybody know if there are any companies out there  that can refurbish these silencers as they are as rare as rocking horse droppings.
When I removed it to check it out  a handful of rust came out which is a shame as it's pretty solid and  sounds good not loud.

When I did my restoration I decided to buy new service kits, I also checked each float bowl before re assembly for leaks as mentioned  earlier. It has leaked on only one occasion after being stored for a while, a gentle tap stopped it and it hasn't happened since in over a year.

You can use a 2 pin if you leave off the earth (green)
