I have an E-copy of the CB400 parts book that lists the part numbers and sizes so where should I order them? I assume they are standard items - for example, a "6x8" hex bolt in the 1977 parts book would correspond to a CURRENT 6x8 metric bolt. Is that correct? What is a good source for the various bolts/nuts?

All depends on what sort of bolts you require, Stainless cap head, original OEM. The list is long ;)

You are sort of correct BUT a lot of Honda bolts are odd lengths and the thread pitch is different plus many are chromed and may or may not have a flanged head or formed on washer.
In many cases a bolt is not just a bolt

Watch out for non standard heads on the bolts as well, when I rebuilt my 750F1 I bought most of my bolts from Custom Fasteners, however they do not seem to have the same range of products now.

IMPORTANT - PLEASE READ BEFORE ORDERING METRIC BOLTS.
Metric bolts in M4, M5, M6, M7 and M8 diameters are suitable for both European and Japanese motorcycles and cars.
However, M10 in the standard 1.50 pitch are only suitable as replacements on European machines. They will not fit Japanese vehicles which use their own specialised fine thread. Please see the next section in the catalogue for our specially produced range of M10 and M12 fine thread bolts for Japanese vehicles.
M10(1.25 pitch) and M12(1.25 pitch) FINE THREAD METRIC BOLTS
For use on Japanese motorcycles and cars. M10(1.25) bolts have a 17mm spanner size, M12(1.25) bolts have a l9mm spanner size. The Japanese often
use a smaller size head on their bolts, so please check there is sufficient clearance for the standard size head we supply, before ordering.
NOTES ON METRIC BOLTS
M4 fits spanner size 7mm. M4 thread pitch is 0.70mm.
M5 fits spanner size 8mm. M5 thread pitch is 0.80mm.
M6 fits spanner size 10mm. M6 thread pitch is 1.00mm.
M7 fits spanner size 11mm. M7 thread pitch is 1.00mm.
M8 fits spanner size 13mm. (Japanese M8 bolts use 12mm spanner size). M8 thread pitch is 1.25mm.
M10 fits spanner size 17mm. M10 thread pitch is 1.50mm.

I'm looking for some OEM bolts to replace rusty or missing ones. I thought it would be easy to order the correct bolts as listed in the parts manual by size from some well-known supplier but maybe not?
I have found suppliers of specific sets of fittings - "Engine case" for example - but I'm just looking for a few random OEM bolts
Out of curiosity, I entered some part numbers for a few bolts in the DSS part number search but they don't appear to list any of the standard bolts. I'm sure, even if they did, DSS would not be a cost effective solution for a small number of bolts/nuts/washers! :)
I'd rather not remove bolts and take them to a hardware store hoping to find a match. So what's the best process?

I think you may have mistyped in the DS search Mike, he tends to stock most of them. However, whilst he may stock them it doesn't make them cheap, DS charges around £3-5 a bolt depending on what it is and what it's doing on the bike, a high tensile bolt is normally dearer than an non high tensile for instance.
Honda also seem to fit bolts of odd lengths, 32mm is a common one, not 30mm or 35mm which are easy to find. There is normally 5mm under the bottom of the specified bolt so in that case a 35mm would be ok.
Cheapest option would be to clean the existing bolts, provided they are still the right bolts BTW, it's an old bike and people tinker so they don't always get put back in the right place. Buy a zinc plating kit or find someone with one who doesn't mind doing a few for you, some firms will also do them. Costs a few pennies to get them recoated and a few quid a bolt to replace them.
Some bolts are special bolts, like the yoke clamp bolts around the upper fork stanchion, they are almost impossible to find other than using genuine Honda. Some are listed as special but can be sourced elsewhere.

Honda have had various number series for bolts:
92101
93000
93101
93200 to name four. If one number doesn't work try another.
BUT ensure that the bolt ordered is suitable type for its use on the bike.
